Regarding Connection Alerts in Deco AP Mode:

Unfortunately, this concern is confirmed. The Connection Alerts feature in the Deco app (which notifies you when specific devices go online or offline) relies on the Deco functioning as the network gateway. Once the Deco is switched to Access Point mode, this feature — along with other HomeShield-related features such as Parental Controls, Network Security, and QoS — will no longer be available in the Deco app.

Regarding Omada Controller Visibility of Deco Clients:

Unfortunately, we could not find related information regarding your query in our knowledgebase. The Deco mesh system and the Omada ecosystem are separate product lines with their own management platforms, and whether the Omada Software Controller (or hardware controller) can identify individual client devices connected through a non-Omada AP (like the Deco in AP mode) is not something we have documented guidance on.

What we can say is that the Omada router would see the Deco's main unit as a single connected device on its LAN, and client-level visibility would depend on the Omada router's own client tracking capabilities — which is a question best directed to our Omada-specific support team who would have deeper knowledge of that platform's feature set.

I tagged a member of the tp-link staff on you issue as they know way more of what you can do with deco mesh routers than I do not sure if they have a lot of experience with omada products or not.
