I want to set up network using the above hardware with 2 VLANs. Am i right that because the smart switch is not omada compatible i have to set up the vlans in the switch first then mimic the settings in the controller?

Yes you will need to manually set up the vlans and port PVIDs on the switch, but it will work fine with the rest of your omada system
