I'm currently running the Omada controller v3.2.10 on a Windows machine. I just upgrade all of my WAPs to supported models for the latest Omada Controller software. I'd like to run the controller on a Linux server. Should install the latest controller software on the Linux server, then migrate from the Windows machines? Or should I upgrade the Windows machine first before doing the migration?

Im theory it should not matter which way you do this

 

However as you are on v3 of the controller and likely want to go to v4, it will require a backup and reset of the controller to complete the upgrade on the Windows box.   Therefore its probably just a easy to backup the Windows box config (v3) and import into into the new Linux box on v4
