You can continue to compress and/or encrypt with say the controller's device admin passcode the file to be processed, but it would be useful to be able to export, modify, import controller files,  This would make it easier to examine backups as historical records, to import only those sections you want, modify backups to allow cross-platform restoration of backups, etc.  

Alternatively, perhaps posting the MongoDB schema(s) for the various controller DB's would also work?
