To set up my Deco using an existing router the instructions tell me to connect the first Deco to my router. Is there any chance the Deco has been pre set to router mode so when I connect I get a conflict?

Deco is pre-set in router mode. Connecting it to existent router would be like connecting regular WiFi router to existent router. For initial installation and configuration that should not cause any issues. There will be no conflicts between Main Deco and your existent router.
