I use 2 adapters, one at the router plugged in with an Ethernet cable and the other in the furthest room in the house with the wifi capability. I have used Wifi cloning on this setup and can connect to it fine, but when the network is working it stops any connection directly to the routers wifi.

Since you've done Wi-Fi clone, powerline extender's SSID and password are the same as your router's?
They should not conflict with each other. You can "see" router's Wi-Fi but cannot connect? How about wired connection to your router?
Now if you disconnect powerline devices from your network, can you connect to your router's Wi-Fi directly?
