The Method ONE requires the ethernet cable to be removed in order to use the extender - can I not keep a hard wired connection to my desktop and use the extender for the other wireless devices in the home?

Method one focuses only on setting up the extender via Wi-Fi, and only for set up purposes. Once the extender is set up you can connect any wired device and get a network connection.
