Specifically the warranty policy states that: "Any defects caused by software, virus or improper use of self-made, non-public or third party/open source software"  will void the warranty.  As long as the use of the 3rd party software does not cause a failure that falls into this definition you will be safe.  If it does however there is a chance that it can possibly void the warranty.  In those cases we would evaluate case by case and determine if the warranty request can be accepted.
